Do you have to wait for the pop up screen asking to accept a player's surrender or it that doesn't happen or the first acceptance didn't take is there a process to manually accept a player's surrender?

No, click on the player's name, click Surrender Details, and then you can Accept/Decline/Unaccept the request.
