You wont find your best Player this way, because most good Players don't want to Play 47 games just to find out they're good.
Also, it's quite funny how you have to go through such huge RR tournaments and just 25% are sorted out, but the title between the last remaining two guys is decided in a single game :P

:/ I find the 'only above lvl 50s' a bit ridiculous.
I'm a very old Warlight player and went inactive a couple of months after when the level system was introduced. Hence my low Lvl. But I've been taking on lv 50+s on 1 v 1s realtime games and beating most of these so called tough players. Due to your prerequisite I dont think I can compete, but I believe I'm just as good as any player? :)

I think Viking wants to get his feet wet doing competitive stuff. I wouldn't expect everything to be as accurate as possible, I think the intent is to have a fun competitive title. Kind of like a wrestling belt. (I haven't been active much until recently, this is an assumption)
If the concern is winning a series vs just one, you could just make multiple tourneys with the same players and templates for each round, and tally up. Afaik we can't add make individual games into a series except by making extras, and that would be a nightmare to follow individually.
First pick is an advantage but I don't think that will make people drop to the bottom 25%. I would only expect that to matter if this was limited to elite clans. Scores don't appear to carry over between rounds, so you can do horrible at first and then stick it out. The strong players will have an outsize advantage in unfamiliar templates anyway though imo
I would second Fred to an extent. Some level 50s+ are bad. As in much worse than me - bad. Some people can beat them. You could consider letting people join who have good winrates already but are lower level. It's also not hard to level up with a good winrate. Up to you!
I've found occasional games (including tourneys) which ran much longer than intended due to weird settings that basically allowed stalling. Diplo cards and giant blockades were the worst offenders I think.

@Viking: I like your idea of starting a series with the intention of finding the best player on warzone, but I think I pointed out that I don't like your concept. Let me add some more points:
- Why do only 25% sort out? Whoever makes it to the next round by finishing 14th out of 20 definetely isn't the best player on warzone. 75% would be a better rate.
- unknown template? People are good on different templates, so luck kinda is a huge factor here. If you choose some Multi-Attack template then that could be a problem.
- Your prereqs are above lvl 50. ok, that's good as a single prereq. But there should be more. f.e. a top 10 in the 1v1 ladder, etc.
Ideas for improvement:
Your concept is in a way that losing a game or two doesn't punish you directly by kicking you out. That's cool. A new way to implement that:
Make RR tournaments with 5 players, the best 2 of them make it to the next round, which is again a RR with 4/5/6. And so on. With 20 people this would make you play 8 games until you get to the final instead of 47.
