Advanced auto conquer's first-level logic is sensible--take anything free first.
After that, it apparently has no bias or instruction toward seizing hospitals. I've been playing very idly, and am using AAC to take whole levels, and it seems to have a perverse disinclination toward seizing visible hospitals. In many instances taking every territory surrounding a hospital, saving the hospital for last.
Why, why, why is it so pointlessly stupid in this regard? Free stuff, seize first. Hospitals, seize second. Loop back to seizing any newly free stuff.
To me, tech idiot, this looks like an easy programming bug to fix. Why hasn't it been?

Advanced Auto Conquer has an internal weight for how highly it values each asset type, such as hospitals, mines, army camps, etc.
These weights were tuned automatically by an algorithm, that tested higher/lower values for each and measured the amount of time it took to finish the entire level. It trained for quite a long time, trying to tweak each value up and down, running millions of simulations for each, until it found the optimal values to complete levels as quickly as possible.
So the answer to your question is: If it valued hospitals higher, it would complete the level slower, so it's trying complete the level faster.

Based on the methodology of Fizzer simulations which I believe are biased towards an Army Camp strategy which in practice is suboptimal. On a market strategy those weight would be wildly different imo but on challenges and Idle battles AAQ is fairly good since those are strongly army camp based. In practice I wish hospitals, mercernary camps, and army caches had higher weights but it does a decent job with a little planning.

Perhaps a sliding lever indicating the amount of armies to spend on AAQ would be helpful. Sometimes we only want to conquer the free properties because we're saving up for a very expensive property
Other times I noticed AAQ moves up from lowest cost property to most expensive but sometimes taking the most expensive then working down would be more advantageous. Shrugging shoulders.
