As you can see I made all of europe green but what about the smaller bonuses? How would you color the map?

Bear in mind that you don't have to use more than three shades of a colour for bonuses, since you can set things up so that no more than three colours are adjacent to each other. Four if you're feeling fancy.

That's all assuming you're referring to intermediate bonuses, like Western Europe. All country bonuses are exactly one territory each, so there's no information to be gained by colour-coding them on that level. It would only make things confusing because only one bonus colour can be shown for each territory.
