I've seen in the tutorials people making the bonuses first and cut territories afterward. Is it possible to do it in reverse?

Sure. However the cutting out territories avoid empty spaces between things and makes it the map overall nicer. If you look at the lower rated maps, this is why a lot of them looks worse then what is the standard today.
