Normally when I create a new bonus, and I give it a color (for example green), the outline of that bonus link will still be yellow. Now I see some maps (like the Medieval England map) that have these bonus link things without a yellow or white border, but the same color as the inside of that bonus link, or no color at all. How do I do that?

You can adjust the opacity (alpha) of the bonus link to whatever you want. So you can set it to 0 (transparent) and it won't show up in the game. If you want another color you can put an object yourself behind it and color it whatever you want.

So if I just set the opacity to 0 in inkscape it should work, also in the map editor?

In inkscape you set the stroke style of your bonuslink to 0% opacity, iirc. So not the whole bonuslink.
