While central government control of the Amazon was little in both Brazil and Bolivia, they were by no means independent. Some tribes did live in there completely isolated but just about as many small towns (and the special case of Manaus) were administered by the central government properly as any other state was. There's no reason to consider a very, very loose group of ethnicities who struggled to keep >50 people in a small region together in control. It wouldn't fit historically and/or geographically. While more of the land area of the forest was given for "indigenous reservations" (which were consistently violated by individuals and the states) than for proper towns (with another large chunk simply unnocupied by both), the population was mostly registered citizens (and, later, deported criminals).
